Universal Transfer Switch (UTS10BI) question - about fuses in circuits

I want to have back up for critical circuits at home but also have other uses for a portable generator so I already own a Honda EU6500is (6.5 kw inverter). The UTS looks like a perfect solution because the generator can power the circuits I want but does not have the capacity to meet all the startup loads simultaneously.
The only problem is I have a sub panel in the attic which powers the fan on the gas fired furnace The 240V circuit on the UTS could power the the sub panel but of course it has a 50A breaker on the main panel. When running on the generator this would not be a problem because only 2 15 amp circuits would be used on the subpanel but when running on utility power several other circuits would be in use.
Are the 15 /20A fuses always in the circuit even when the UTS is providing utility power? (seems a little overkill since the feed for each circuit of the uts is directly out of a circuit breaker) or is the fuse only in the circuit when the UTS switches the generator or UPS on line? The wiring diagram does not show the fuses so I could not tell from there.
